I've experienced this same bug ananzi... it's a little frightening because there's no way that I can figure out to reproduce it.
I have a route set, I hit jump and.... nothing. I don't even get the "you are already at your destination" message. It's definitely not lag because everything else in the game works fine, but it won't let me jump, no matter where/how I set my course.
It's a pretty rare bug, but I normally have to log out and back in to solve the problem.

I get it often... especially after warping from one system to another, via warphole.
I get the "you are already at your destination" message every single time.
The wh sector I warped to seems to be automatically selected, so now I remember to remap first...
anyone care to try it again?

I've only had this once, and I was pretty sure it was my error at the time - but perhaps not. I will test this extensively this weekend to see if I can pin anything down.
Any observations similar that might narrow down the variables (like harvestmouse's post) would be valuable. Please provide facts to the best of your recollection.

Oh, wow, my bug sounds exactly like this one, except I didn't notice the distance meter had changed at all:

In fact, I'm sure it wasn't the distance because it wouldn't even let me warp through a wh, I'm also fairly certain it wasn't lag. (Chat, interaction with other players, everything was working fine, I just couldn't warp.)

So far the closest I've come is if I have a multi-system course plotted, I arrive at a sector containing a wormhole I have plotted to go through, then go to 3K out either because I was distracted by chatting or was chased, and then:
1) hit ENTER (possibly in a panic, or possibly having forgotten where I am in my route)and go nowhere because my course is set to go through the WH rather than another sector -or-
2) I am under fire and hastily go to my nav computer and plot an escape route...while absent-mindedly holding down the SHIFT key from the first click of the new route to the last. This effectively appends my old route such that I would need to go through the WH to my original destination and then come back to my current destination before continuing on to my newly plotted escape route.
The fact that a few people have cited that this happens in WH sectors makes me suspect the above scenarios have occurred in at least some of the cases. However, it would be sloppy to leave the explanation at "user error". Can I get a little more info? Is there a correlation with OS, connections, etc.?

Ill test it out but Im not sure that it happens entirely in WH sectors. However when it does happen to me I know that it doesnt always happen when I have multiple points plotted. As a matter of fact it happened just yesterday and I was killing tycorps in Jallik K-12 I think. Anyway I was low on health so I ran out to 3000m. On my way out I hit "n" and plotted a straight line to the nearest station. When I got to 3000m out I hit enter and got "already at destination". Whilst tryin to replot so that I could jump, the two tycorps that were following me promptly showed up and blowed me to smithereens.

i went out past 3000m. i tried to jump, it said 'youre already at your destination'. i looked on map, sure enough, the wormhole was the only thing that was green. so my destination had ended there.
so i go to map, hold down shift, click on a sector, then another,
and back to forward view to try to jump again .
'youre already at your destination'.

Since this rather serious cause I died several times.
I agree that this might happend after we come out of a WH,
then I go to my nav computer, I set a new course with my shift button to go around roid fields to reach the other WH.

replot the exact same course and it works fine.
There is no chance that I pick an old route cause this happens a lot to me.

Ok, I figured out the problem.
When you plot a course from one wormhole to another and then follow it, you end up at your destination, which has a wormhole in it.
When you enter the wormhole, you go to the next system. After you get to the other side, the navcom gets confused and thinks your destination is still the sector you just came from (the destination of your previous navcourse).
At this point, if you look at the wormhole HUD indicator, it will have arrows pointing towards it telling you to enter it.
If you shift-click a new course, it is actually adding to the course that has your previous sector in it.
If you zoom to the universe map, you will see that your new navcourse takes you through the previous system you were in.
So, I have to fix it by making sure the navcom doesn't get confused when you enter a wormhole and that wormhole path is not a part of your navcourse.
