I seem to be having problems firering the secondary weapons using my mouse - In setup, there is a "fire secondary" and it is set to right mousebutton, yet hitting it produces little more that a 'click' from my mouse :(

My middle mousebutton is set to "closest enemy" and works just fine...

To use weapon groups, you have to do several things:

1: Outfit more than one weapon on your ship
2: Go to the "Weapon Groups" tab in a station
3: Select Group 1 (primary weapons, left mouse), select (click to make red) the weapons you want to be in Group 1, and hit "Apply"
4: Select Group 3 (secondary weapons, right mouse), select (click to make red) the weapons you want to be in Group 3, and hit "Apply."

When you undock, hit "1" and "3" to select those groups. Now left mouse should fire your primary weapons (usually energy), and right mouse should fire your secondary weapons (usually ammo-based).

It was item 4 then - I mistakenly though group 2 = secondary weaponery :)
