It's possible that all of your inputs got unbound from their commands.
If you delete your wgaf.cfg file, it should fix that. (and if you have a joystick or gamepad set up, you may need to go into Options -> Controls to re-bind the analog controls)
I don't know anything about those two plugins or if they could possibly have messed up your settings.

I'm the author of ChanColors. It doesn't do anything that could directly alter keybindings or make someone re-do the training sim. The following is what ChanColors does do:
* Replaces chatreceiver.OnEvent with a wrapper that puts color tags around chat lines based on channel
* Registers the "ChanColors" command to permit configuration
* Registers a function with the PLAYER_ENTERED_GAME event to trigger loading
* Reads/writes spickled data to SystemNotes ID 42654226721 to store settings
Could crashing during the PLAYER_ENTERED_GAME handler cause any of the reported behavior? That's the only way I can think of for it to have indirectly caused those problems, but I kind of doubt that crashing there would do anything worse than killing the UI.
@goat hoper: Did you immediately remove ChanColors after it made you re-do the training sim, or did you try playing multiple times with it making you re-do the sim each time until you gave up and removed ChanColors? The latter would indicate that ChanColors was responsible for that part of the problem, but if it only happened the one time and then you removed ChanColors before trying again, I would say that it's more likely that just entering the sim fixed that part of the problem automatically (the flag had probably gotten cleared somehow, and letting the sim run would have put the flag back -- nothing to do with removing ChanColors).

Switching from windowed mode to full screen can also cause a loss of control.
