[Linux] Vendetta only gets video modes for the first XRandR output in a Screen
More info at this thread: http://www.vendetta-online.com/x/msgboard/6/27827
Vendetta sometimes won't "see" any of the video modes for your second monitor if you've got multiple monitors using XRandR. A good example of this is if you have a laptop display and connect a TV via HDMI and extend your desktop to it, then try to run the game.
(Nvidia's binary blob drivers are notoriously *bad* at this. Please test it on Intel too.)

I know this doesn't help you, but I just run separate x sessions on each monitor. It makes one plan the placement and opening location of applications with more forethought.
I don't really have this problem either, but I've seen it happen when using my laptop, and XRandR is how *most* simple multihead Linux machines are configured.
On my desktop I use Zaphod mode, and it works similar to what you described and is not affected by this problem.
