If a player kills part of my voy, and then I kill that player (while voy is in-sector), I should get a bonus just like I get for killing NPCs.

You do, but only if attacking player is hated or below by the convoy faction. Yeah, maybe it should be changed, but it's not a bug, thats how it is supposed to work.
