I've took a mission one hour ago with a 32 minutes timer.
It take me 25:06 to complete the mission. I obtain a 2800c bonus.
Then, the timer continue to run tilt 00:00:000

I've made some more missions after, the timer don't disappear.

I'm running GNU/Linux (Debian Squeeze)
Xorg 7.4
Gnome 2.28

Ok, thanks. There were some slight changes to support the conquerable station timer that probably broke this.
