BS and HS bugs I think are fixed (and those on my todo list).
1)Repairs are now free in Border Battle as well as Skirmish.
2)Bastion Queen escorts (the overseers) should now attack you if you damage her.
3)The HACs again count as 800 casualties (a bug introduced on Wednesday).
4)At least one fighter-class npc should come after you if you've got the mission for that HS/BS sector.
5)The teradons should now reliably go after the enemy HAC with highest priority and then the other caps.
It seems to me like there's one more I fixed in the last couple days- if I remember I'll edit this post.
Reported bugs that I haven't found yet, but am working on (usually because I don't have a reliable way of reproducing it or a theory for how it might happen):
1)Double+ Queens in a Bastion
2)Hive restarting (after levi-destruction) in less than the configured 3 hours
3)Incorrect knowledge by the mission of ion storm condition
If there are any I'm missing, please tell me! But, let's keep it to actual bugs rather than small suggestions for improvement (eg. capship placement). A thread of those in the suggestions forum would be helpful too.
PS Yes, the "lag" issues are also a high priority, but as far as we know, they're not an actual bug, but rather a performance problem (there have been no complaints about BS-lag since we put it on its own box).

I did a couple of criticals.
I still didn't get attacked by overseers. They also sometimes weren't anywhere near the queen and out of radar range.
I still see bastion queens fly between their sector and the stronghold.
After flying to the stronghold once, one had its mission end while it was on the way out of the bastion sector. It kept moving to what I think was the jump out point and parked there. During the next mission I blew it up and the mission ended normally. It was in initros G5 around 8:30pm.
I found another queen in a storm. It flew to the stronghold and went the same way back. I blew it up on way. Not sure where exactly it was heading.

Do they finish mining and go home? That's what it reminded me of. :P
I briefly had 3 tridents and asston of bots in the central skirmish in rhamus h15 around 8:50pm. I entered the sector mid mission when it ended all the extra bots left and the next mission worked normally.
