The 4th Faction
It's probably been discussed before, but we need a 4th faction, so that the Neutrals can truly become Neutral and put in sector 9 as the trading hub of the galaxy. And I have an idea for the 4th race. Ok, the 4th faction idea I had was of a group of scientists, who rebelled from the Itani for their unorthodox views. These scientists were experimenting with genetics and the applications thereof. They have forced their evolution beyond that of the rest of the galaxy, and now fly biological creations, or maybe just the normal ships, but with tendrils and goo coming off of them, like they've been "zerged." I suggest their new color is Green, or Gold is made Green, and the Gene-Modders could become Gold. The Gene-Modders will also bring new weapons to the game based on biology. A Grappling tendril...maybe?
Also they could have weapons based on acid...so the acid trade from 15 would be good money. They could have a weapon that after it is shot, will slowly drain shields/armor until a specified time, i.e. the acid is absorbed, or the ship is destroyed...
This could also be applied to roid mining, when/if that ever get's developed slowly melting a roid for its precious minerals...

It's still gonna be 3 races, the devs have had the story plotted out for a long time, but they like to keep a lot of it to themselves.
What i would like to see is everyone start without alliance to any race, but be able to join races to gain the advantages of that race. This way races could truely make alliances and if one member is determined to go against the wishes of the race they could be kicked out of the race...
This was my idea! :P Once missions are implemented I say there should be missions that can change your nation alignment... maybe even have a few nations which you cannot join when you create a character.
Three nations is enough. Essentially Serco and Itani are war with each other, and are very political in nature. The Neutral Territories appears to be more of a freelancer's nation, ranging from traders to pirates, and will probably not be as politically organized as either Serco or Itani. At least that's my interpretation.
However, it seems like what you're asking for is for sub-nations, which is where the guild system comes into place. It's definitely planned for the game but it obviously isn't in right now. I think once the official guild system is implemented and fully functional, we'll rarely identify each other in terms of three nations, but instead hundreds of different guilds/factions populating a universe.

I think it would be cool to start as grey in a noob sector and then have to join Itani,Serco, NT after your first mission is completed. This would let noobs get a feel for the game b4 they joined a nation and possibly join nation based on something more then their favourite colour
Oh yah, presumably the facction system is coming in before the mission system.
