Give Lieutenants voting rights

They outrank council members right? Then why not add their two votes into the allowed council votes and make it so players cannot be council members and lts. 11 votes total and 6 to win majority. Any thoughts?

Redesign the guild system in such a way that allows each guild to set up it's power structure according to it's own preferences.

I don't think it's an accurate premise to say that Lieutenants outrank Council members. I view them as separate "branches" of guild governance, with some minor checks and balances. If we go with the OP's suggestion, then the Lt. would have the powers of both Lt. and Council Member already - no need to prevent the dual role (nor benefit to allow it). Would it not be simpler and more flexible to increase the volume (of Council Members) to 11 and leave open the possibility of the dual role?

Commander- A Commander has the ability to create the guild, invite members, expel members, post a motd, appoint a Lieutenant, resign from the guild or position as commander, and view the active guild members list.

Council- A Council member has the ability to vote a person in or out of office, resign from the guild or position, and view the active guild members list.

Lieutenant- A Lieutenant has the ability to invite members, expel members, resign from the guild or position, and view the active guild members list.

Member- A Member has the ability to resign from the guild, and view the active guild members list.

I mean i'd settle for what your saying whistler. I was thinking smaller scale but I think that adding the two extra council seats could be beneficial. Maybe make it a guild mission that requires a sizeable down payment to initiate it or some sort of mission/manufacturing tree, maybe somewhere in the 250mil range? Would give guilds something to work towards together and spend some built up guild bank money.

The current guild system is set up kind of like big business. You've got the CEO (Commander) and other C-level execs (Lieutenants) that are tasked with running the company. You then have the Board of Directors (Council members) who are more-or-less a guiding force in the guild. The Council is capable of replacing a Commander if they feel he is not leading the guild in a manner that promotes the guilds goals. While the Officers don't necessarily have to do everything the Council requests, there is a sort of symbiotic relationship here. Also, what level of responsibility is given to each position in the guild is, of course, guild dependent.

So, no, I don't think the Lieutenants should be specifically given a vote in council matters, unless they are on the council as well. I have thought that having the maximum number of council members an odd number would be better, since it would help avoid ties. However, I think it's actually better this way, since you need more than a simple majority to put any votes through.
