Make the Power Cell Blaster cancel jumps
If jumping requires energy, you'd figure running out of energy in the middle of a jump would kill your jump drive.
Why not make the Power Cell Blaster drain energy from the target ship even if hit during the jump animation. If the jumping ship's energy drops below the amount needed to complete the jump, cancel the jump.

-1 Making the powercell blaster reduce charge rate is a better idea. One could easily explain the jump sequence as uninterruptable by saying that the full charge is only required to initiate the jump, not complete it.

I'm neutral on this now -- I'd prefer they fix the dock/undock bug, but if not, this is a workaround until they can.

I doubt this will happen soon because it sound like it might be a fairly complex redesign of the way jumping works. If a player has sacrificed a port to carry this weapon, it should do what it was meant to accomplish.
