Small port items, Large port prices.
I have noticed this and share your grief. I think sunflares are an exception because they are the penultimate flare... there are some other examples that don't make sense however, like the firefly.

Name me a combat ship that uses only large ports. The question you should be asking is why flares and missiles require a *light* weapons license.

A Behemoth. Thats right, I said it.
I've found a use for firefly's. Grabbing a Rag with a set of them as well as stingrays and you've got yourself a Static Queen kill. There are better options of course, but this does well with people who can't get Chaos Swarms.
I think Valks aren't really meant for missiles other than flares. I feel they're tuned far more towards energy weapons.

The reason heavy weapons require light licenses is because, combat wise, via the Dev's intentions, apart from whatever skewed views you have of the Behemoth, heavy weapons are all hybrid weapons, considering no ship uses exclusively large port weapons, except for the exceptions.
The Ineubis Ion Blaster, for example, is a very light weapon, and requires no heavy licenses. The infamous Guass Cannon, however, is heavy, and coincidentally requires heavy licenses.
In short, heavy ≠ large port, and light ≠ small port. My suggestion is that the bonus for killing bots be based more on the type of weapon you used to kill it, than which port the weapon fits into. (Guess would give 50% light and 50% heavy.)

Notice the "combat". I can think of no one that consistently takes a behemoth out with the intention to engage and win against other players. That is why you missed the behemoth.
