I was about to suggest a flamethrower type L-port weapon and decided to do a search first to see if it had already been suggested. Look what I found!
I like the idea of a D.O.T. weapon, it would be to interesting make the charge cannon D.O.T. and increase its damage output to compensate (say, if the shot hit it could do up to 6,000 damage over 12 seconds at maximum charge)
The way I envisioned a "plasma thrower" or "chem torch" or what have you would be as follows:
Chem Torch
L-port weapon
Mass: 1,000
Damage: 350
Refire: 0.1 seconds
Energy: 14
Velocity: 140 - 20
Duration: 2 seconds
*Special effects: Shot expansion and decelleration, persistant shots.
*When fired, the shot would decellerate over 2 seconds from 140 m/s to 20 m/s, giving it a maximum range of 160 meters. At the same time, the shot would steadily expand into a mushroom-shape glob 40 meters across over the course of its 2 second duration. If the shot hit, it would pass right through the target and continue, allowing for one shot to potentially damage multiple targets.
This weapon would be very energy ineffecient, but would make a good weapon for heavies to deterr incoming fighters. Plus the persistant, decellerating, expanding shots would be a cool new effect aside from the usual blasters and rockets.

What about a repair nanite charge that's been reverse engineered (pardon the pun) to do damage instead of repair it?

Yes! "Nanite disassemblers" that's perfect for a damage-over-time weapon!

Althought the flechette cannon could be the equivalent(check my spelling :P) of a flamethrower. It is a stream of fire that is slow and does little damage and can fire over long periods of time.

The reverse nanite thing is interesting...
I just have one thing to nitpick:
'Assemblers' (blatant ripoff from Gunnm, sorry for that Mr Kishiro) don't just stop assembling over time. They have a setting, and by default, they create more and more of themselves (like in 2001/2010/2030: Odyssee In Space). Thus, they multiply geometrically, accelerating the process.
Thus, DOT would never stop, it would even accelerate over time, if not hindered in any way. You might want to introduce 'counter-assemblers', or some kind of 'Serum'. Some kind of inert goo that stops assemblers from 'acquiring new targets' would be viable, too.
Also, different settings for the assemblers would be interesting: return base materials (the afflicted ship leaves behind a trail of widgets), assemble <insert term here> (once we can transport weaponry and such, this might be interesting... maybe link it to ship size, where only cap ships can drop such things), and it goes on.
