simple idea
just use the modular station bits and pieces to make a u-shape with bits jutting towards the centre, then have the AI capital ships spawn there before heading towards the battlefield.

Don't you think it's a bit silly that ships suddenly appear out of nowhere, though?

ships appear/dissapera when they dock now, they just dom it inside a docking bay
Yeah, I know... I was just stating that it wouldn't be too much of an improvement (depends on your point of view, though - I guess)
Have them 'materialize', then? Then again, mass-to-energy-to-mass technology (tarnsporters) is nowhere to be seen in the backstory or the game, so you would have to introduce it.

The Itani have it. Just because the Serco don't doesn't mean nobody else does.

or just store them in the intersector void, then warp them in when needed... have a "capital dock" that's just an outstretched boarding ramp from the station..
[1] escort-like mission:
- take the mission in a station
- wait for the fighters to undock and warp to the gathering sector
- small traders warp in and dock to load cargo, then continue to the gathering sector
- caps warp in, touch the docking arm for a minute or so, then disengage and continue to the gathering sector as well
- mission begins as normal, etc....
[2] player-owned capships
- press a button in the station UI to call your ship
- it'll warp in a few seconds later and dock with the arm
- as long as it's docked it will show up on your list of available ships to pilot
[1] escort-like mission:
- take the mission in a station
