YOU CAN'T HAVE MY MONEY!
Think about it, it's in a bank or computer somewhere, who would cary 1.2million credits in there ship? It's like a credit card, not cash...so, NO, pirates get NOTHING! he he
but, what could be done is:
Pirate hails ship 'Yarr, ye scurvy dog, gimme your money or cargo or i'll blow ye back to itani".
Poor Trader doesn't have any money so he says "Take my cargo ye pie-rat"
Poor Trader types "/dock "Pirate"
Pirate has access to "jettison-like window" and decides what he wants to take.
Both parties leave, Poor Trader happy that he's not dead and is only short of 4 crates of helio, the Pirate happy cuz he can go sell 4 crates of helio...

i like the idea of disabling ships, the problem is players will rarely be sprotsminly about being disabled and pirated. now, if you want disabled shops to be able to be pirated and still not simply a trap where players get inprisoned untill somone hapens to help them or they /explode, then you options are limited. i believe it was sugested earlier that the disabled player simply be sent back to his home station as if he were destroied. if that hapens he may not even realize he was pirated rather than just killed. especialy if the most he can loose is 5% of his money.
Let's just do away with /explode, or at the very least put it on a ten second timer. A gun specifically designed to disable a ship would be able to do so, but doing very little damage.
I would say that after 30 seconds or so, your ship's systems should be able to repair themselves enough that they are functional, to a degree (see this thread, and it's discussion on hurting subsystems: http://www.vendetta-online.com/x/msgboard/3/10429 ).
However, you should also be able to hail NPC traders, particularly ones with whom you have good standing with to come repair you to the extent that you are no longer disabled. Perhaps you could even pay pirate NPCs to do the same.

Sounds like Escape Velocity Nova. Only i think Players should be able to too.
